I would like to ask if this payment solution is able to support multiple different merchants in a single mobile application (whether is it through paying to a ID of each merchant or another solution) and how easy is it for the merchant to setup the payee account?

With Stripe, you don't need a merchant account because Stripe takes care of it all. More info at Stripe FAQs
