I think it would be nice if the "automagically" created index on primary keys shows up on the Entity indexes tab. As of now, it doesn't show up:
The behavior could be the same as Foreign Key indexes.

Consistency. What's the use case for HIDING it?

Now you might think, hey it's not there, let's add it, and you probably get an error.
